Adding Mupen64
Good question ;) The Pi2 is capable of playing N64 pretty well. I think it will be added, you might wanna ask @SSilver2k2 for confirmation though I'm hoping to get a Pi2 soon to play with and see for myself :D

I think so, anything that uses OpenGL won't work. Although it does mention NES on the site here: https://learn.adafruit.com/cupcade-raspberry-pi-micro-mini-arcade-game-cabinet/hardware-setup I think FCEU (NES) might work too :)

Also, did you expand the filesystem before running the mame installer? A lot of people (like myself) forget to expand it which causes the mame installer to fail without notice...

There is a way to start gngeo games directly from command line ?
I don't think PiPLAY uses gngeo anymore...? Have you tried: ./gngeo /roms/folder/rom_name.zip
